Cam pulley and crank pulley not aligned?
I'm in the middle of changing my timing belt, water pump, and head gasket all for the first time. I cranked the crankshaft bolt counterclockwise until the camshaft pulley's mark for up was up and the others aligned with the cylinder head, however the mark that you look down on through the piece on the lower belt cover is about a solid half inch to the left of where it should be. Do I just go ahead and remove the harmonic balancer? If those pulleys aren't aligned properly how do I adjust them to be so?

Any offsett camera angle will distort the site that help line up the marks. The camera angle on the cams it not parallel..it's angled down. The V-site to timing mark on crank pulley looks off a bit as well due to camera angle. You are correct..there should be only 1 line on the crank pulley for mechanical timing ..odd that your's has 2. Possibly, a prior owner notched in an additional mark?
The more straight down you look on it the more you can see that it's off to the left of the "v". The offset camera angle, which is as close to straight as I can get my phone in there, actually makes it appear closer to being in the v than it really is.

If you're telling me that, from where the pics were taken, that is the position you stood and checked for timing than sir you need to take this to someone.
You're also missing the rear timing cover on that engine, whatever it is.

Lol no, I'm telling you that that's the closest I can get in with my phone for a picture.

If you're looking at the crank pulley mark, look at it from an angle, not straight down. The cam sprocket "lines" are not supposed to be level. It should be leaning upwards on the right side. However, the lines (of the sprocket) are parallel to the timing belt cover/cylinder block.
