If I go for Flashpro instead of buying standalone ecu, Is the Flashpro and my stock honda ecu can handle force induction mapping?

Flashpro will be my first choice due to the reliability of the Honda stock ECU.
But I researched and found out that flashpro is only specific to the serial # of the ECU. It will not work to anyone's ECU.

The chances of you breaking your ecu is extremely unlikely. But if you registered your flashpro, you can send it and your new ECU to Hondata and they should be willing to remarry it for you.
Megasquirt is a good option, AEM EMS is also a good standalone (and better developed IMO). I personally choose standalone over Flashpro because I don't condone monopolies, and Hondata's UI is elementary at best. But either will do the job.
Alternatively you can also use the AEM F/IC6 piggyback for considerably less without sacrificing OBD, however it isn't as comprehensive *as* your other options. It does have its own injector drivers, map sensor, independent fuel & ignition tables, and a closed loop/O2 adjustment table. The software has pretty modern datalogging functions, real time updating, etc.
