Default Coolant/knocking problem

I have a 1998 civic EX that had 250 000 km on the d16y8 before it blew. At the time, it was due to serious knocking, and it was assumed that the problem was due to the rod bearings. A 1999 d16y8 was put in in its place that had 60 000 miles on it (approx. 95 000 km).

Now, about 7 months and 10 000 kms later, there is a slight knock starting up again. I figured that maybe the ignition timing is off or that there is a fuel injection system problem. I first did the simple checks, like oil, which was in good condition and good color, and then coolant. I realized that my reservoir was completely empty, even though I had never noticed any leaks or overtemp (the engine runs at good operating temp). I have noticed a bit of white smoke once, and have smelt something sort of sweet burning a couple of times, however I couldn't tell if it was a coolant smell or more of an electrical smell (now I'm assuming it was coolant). I am just wondering what steps I should take in figuring out what's going on here. I'm also wondering if maybe this is what caused my original engine to blow, as the mechanics said that they could not even turn the engine manually once they had removed it, and that this is normally caused by overheating.

Last couple of things to note, I believe the timing belt is due for a replacement, even though I do not know when it was last done. When the engine was replaced, the mechanics said it looked ok at the time. I think it is starting to squeal a little, and so I was thinking of being safe..not sorry . Also, I installed an AEM CAI since the new engine was put in. I don't think this could cause any problems, but I'm no expert. Only problem is that I unfortunately tore the air sensor wire , however I fixed/extended the wire by soldering on a short piece (no CEL thrown).

So, I'm guessing there is an internal leak somewhere, and I know that a faulty head gasket is a possibility, however I'm just wondering where to check, and what other areas may be of concern. Also, should I replace the timing belt and water pump anyways? If so, before or after I find out what the coolant problem is? I really don't want to spend 500$ to find that I may need to rebuild anyways.

Thanks in advance!
