The crank do not make a differ in C.R. Using the 76mm piston, it increased compresion by 0.20, for example from 9.00 to 9.20. So, it do not make a big diference.

Yes, it could be a low coil. Check first the timing belt, is not check your coil. Spark should be almost white ( not yellow ) and it have to be able to jump several inches.

The head gasket you blew was the OEM? If so, it´s common for D engine with metal head gasket with 15 years or older to blow the head gasket.

Original metal head gasket are good quality. But you can try buying an aftermarket high performace head gasket ( metal ) a bit thicker to lower your C.R. to be able to run more boost. ( 10-12 ps)...

Hard to tell with this infor. Is better to storage a car with a full tank to avoid rust build up to the tank and fuel pump. But if the car runs OK for two weeks do not look like the fuel pump....
