C-Clip Causing Binding

We have been having a lot of problems with a transmission. I am putting solely the gearsets in and torquing the casing down.
The mainshaft is easy to spin when the case is torqued but the c clip isn't seated yet. Once I flip the transmission over and give it a little drop on carpet so the gears fall and the c-clip closes on the bearing, it binds up.
Also, 2nd gear on the countershaft is always tight and hard to move which is what is stopping it all from spinning. It is loose before we put the casing on, but when we take it off after it binds up, it's hard to turn
We have yet to check the mainshaft clearance but have tried different shims.
Do we need this tool in this article to cheack that clearance?

Have you checked all the clearances other than the mainshaft shim? You need three tools to check the mainshaft shim clearance. Mainshaft base (07GAJ-PG20120), mainshaft holder(07GAJ-PG20130), and a dial indicator.

Thanks! I know the guy real well at a one man operated honda/acura repair and parts, so maybe he will have he base and holder and will let me use it.

Try putting only the assembed main shaft in with the shims and close the case. If it turns smoothly, your preload is not the problem. Disassemble the countershaft and reasemble it and tighten the nut without the dampers, synchros, and sleeves (gears, hubs, and bearings only). you can check the gear to hub clearance by moving the 1st and 2nd gears up and down and spinning them on the shaft. They should have some up and down movement and spin freely. If the gear clearance is ok, reassemble the complete shaft and double chack the damper tangs to make sure that they are correctly aligned to the slots in the hub. If they get out of position and are pinched on the hub, it will throw off the gear clearance.
