Default vtec controller memory cleared?

I have a apex vtec controller in a 89 crx with a b16. I recently did work to the head and put it back on. The battery was disconnected for 3 weeks. I put everything together did valve adjustment and timing perfect. But the car bogs horribly when on the gas and I also noticed that the vtec controller reads rpms but the throttle stays at 0% even when I am on the gas. How can I get the setting that I had or if thats not possible how do rely on the ecu without disconnecting the vtec controller?

THanks ahead of time for your replies.

You may have a bad connection on the VAFC. Also if the engine boggs, you may have a problem with the TPS (on a hunch). Check your wiring, and then check your TPS value. And yes, its ok for the AFC to reset, just fine tune it again.

Thanks for the input. I double checked my connections and found that the TPS wasn't connected. Thanks for help
