this is startin to piss me off...... engine
ok i have a 95 civic and i swapped the motor cuz i blew the old one...... but anyways i went back with the d16z6 and i got it at a junkyard............. im pretty sure that this engine was RAGGED and is now worn out but..... still runs.............. well anyways every now and then it will sputter when the rpms are under 3k like it isnt gettin any gas but........full tank .......... sometimes it will run good and most of the time it runs like **** under 3k rpms........... then when it hits 3100 rpms it runs pretty normal......... what could be the problem?/??
What *exactly* is involved in a tune up? I hear that all the time, but have not been quite sure what it means, and if it means the same to everyone.
From what I have gathered, at a minimum a tune-up will include:
caps
rotors
spark plugs
(possibly) ignition wires
and possibly a timing check
Anything that I am missing?

should always be changed at tune-up time...
and there is no 'possibly' about a timing check.

sreiously you need to do these things for ANY "new" enging you put in a car
1) change spark plugs
2) change oil filter
3) valve adjustment
4) distributor timing
5) if the car was in an accident, cam gear/crank timing
6) inspect the spark plug wires and distributor
other things would be replace the fuel filter
you might also want to run a compression test to be sure the motor isnt junked.

The EXACT same thing was happening to me. I have a Z6 and it would sputter until about 4k and then rev right up. It would eventually stall and then wouldn't start until it cooled down. I changed the main relay and the dist. and it works great now.
When you changed the motor, did you also change the exhaust manifold? Did you use the one from the wrecker? There is a possibility that the O2 sensor in the manifold from the wrecker is bad. Many people describe the same symptoms as you do, and even though there is no check engine light, the O2 sensor is fubared, and a new sensor fixes the problem. Try the one from your old engine if you still have it.
