Fuel/Ignition problems, need EXPERIENCED help
I'm no stranger to my car, built the motor and put it in myself, but I'm having some issues that are beyond me, my fault, but it needs to be fixed so I have some transportation to and from college.
Alright, the other day, I fried my in-line pump fuel relay, so I went to get a new relay, but forgot how the wires went, so decided to do a temporary fix by hard-wiring it to a switch that I mounted inside the car. Well yeah, that's all dandy and all, but going to work on Saturday, my dumbass forgot to turn it off. The pump runs for ~2 hrs and finally the insulation melts off the wiring, and then through some of my car alarm wires. So the alarm starts going off and a friend that I work with (who's also very-much into Hondas) heard an alarm and its mine and the car is smoking (from the insulation burning). The pump finally drained the battery (fire-free, thank god).
Well, turns out the SX1000 fuel pump got cooked in the process, so that's out. I had another inline pump (smaller) sitting around, so I installed that, and it works fine. I jump the car, and it has trouble starting. If I don't touch the pedal, it will slowly start, then idle fine for about 20 seconds, then just completely die. If I touch the gas pedal, then it dies on the spot.
I have a few ideas to what the problem might be. Maybe too much fuel got in there on the first start-up, and it fouled the plugs, but why would it run fine for 20 seconds then die. Also, maybe the FMU? I've heard of those going bad... maybe it pluged up the fuel return line when all that fuel was getting cycled through. Do injectors get fouled by pressure like that?
I really hate fuel/ignition problems, becuase they are hard to figure out. Remember that I drove the car to work that day, so I doubt that the distributor magically went bad or the plug wires, or anything rediculous like that.
Need experienced help, please, thanks in advanced.

Yea, pull the plugs to make sure that they are ok. Do you still have your stock pump installed and the in line as a helper, or just the in line?
Was at school all day, just got home, so haven't had a chance to work on it. Stock pump is still in place. I'll check the plugs when I have a car to take down to work (where it's sitting).
I would check the plugs and then reset the ECM/ECU. I would then try and swap ECMs with a good one and run it. I would check all electrical connections and fuses/relays to see if they are all in working condition. I would check to see if all wires that were involved with the incident is properly insulated and is not bare. Keep us updated.
