Default crankshaft position sensor malfunction?

Hey guys my current setup is a sir2 b16 with skunk 2 stage 1 cams and valvetrain in my 00si. A buddy of mine gave me his p73 itr ecu so i could rev higher, so i bought a conversion harness obd2b to a obd2a so i could run the ecu. I bought a boomslang harness cause i have heard good things about them. Ever since i started running the itr ecu with harness about every week or so it will throw a p0335 code: Crankshaft position sensor malfunction. I know the sensor works cause it wont throw the code with my factory ecu. Have anyone of you guys experienced anything like that or know of any solutions besides hondata or a tune of some kind. Money is very tight right now.
