Default Bogging issue...

Sup, guys. I just finished a motor swap (another b18b) on my boy's 94 LS this weekend. The new motor has 74K on the clock. Here's what I replaced when I had it on the stand:

OEM:
timing belt
water pump
dist cap
rotor button
dist wires
NGK plugs
alt and p/s belts

Mods he was running on old motor before swap:
AEM short intake
skunk2 cat-back

The car runs excellent and pulls hard on top, but bogs really bad under 3000 rpm, especially going uphill. This happens between 3000 and 5000 (also on takeoff), but from there, it gets real strong. Looking for ideas on what may cause this, or what to check on. Your help is appreciated, guys.
