Huh? That's how the tool works. It goes on the outside face of the RTA, and pushes the old bushing out the back side of the RTA. Then it pushes the new bushing in from the front side of the RTA.

I'm confused as to how using a straight edge and marking it that way is any different from marking the top and bottom where the arrow is?
I borrowed my friends tool who is a tech at Acura and also builds some pretty nice cars and he said all I had to do was mark the top and bottom and measure how far it was sticking out.
I think I'm gonna mark it with a straight edge with the car on the ground, then mark the top and bottom and then check to see if the markings I made with the straight edge have changed once I lower the RTA.

When the LCA is bolted onto the car, the tab thru the bushing is stationary while the bushing outer race moves with the LCA, and the rubber flexes. So you need to put a straightedge on the tab and make marks on the LCA at ride height to get the proper orientation for the bushings.
Note that this is easier said than done. I had my car up on jack stands with a jack under the suspension (hub measured to fender to ensure actual ride height), no tire, and I still had a difficult time getting a straight edge under there and making a mark on the LCA. I actually had to mark one side only, then once the LCA was off the car, put the straightedge back on the bushing, flex the mounting tab with a screwdriver until the first mark lined up, then made a mark on the other side.
