Default GSR Brake Conversion Question

I'm working on a GSR brake swap on a 2000 Civic. Everything is hooked up and the lines are bled, however, when you turn the car on the pedal hits the floor. There is good pedal resistance until the car is turned on. I used the stock Civic master cylinder and proportioning valve. Could this be the problem? I've also bench bled and power bled the lines, and still nothing. Any help would be greatly appreciated.
