Check Engine light after intake installation
I just installed an AEM short ram intake on my '99 Si. Everything seems fine, except the pipe seems to be a bit longer than it was supposed to be. I didn't get all of the parts with the intake however. I got it off a buddy of mine who also owned a civic. The sensor plugs in real nice to the pipe and the vacuum tube only took a little hack to plug in. I also had to improvise slightly for the actual joint between the throttle body and the pipe. I got a 2" rubber gasket with clamps and such at home depot and that worked just fine. The only issue is that the check engine light is now on. My ECU also seems to struggle sometimes when trying to find a good idling speed when the engine is cold. It will drop down to revs too low to handle and will gently stall. This is rare however, but never occurred before installing the intake. I could be hallucinating, but i also think that the ECU is having more fuel injected than appropriate. My fuel efficiency seems to have gone down a bit but that could also just be me driving harder to hear that lovely growl the AEM brought. Please let me know if y'all have any advice. Thx.

Did you plug your IAT back in and reinstall correctly? Did you damage or break it?
the IAT is the plug on the intake manifold right? Awhile ago that thing fell off while I was driving to school, car start jerking then CEL came on. Exhaust smell really bad, feel like clutch is dying on me, can't accerate fast at all, clutch takes awhile to catch after switch gear, car start shaking like is gonna stall when I slow down all the way to 20mph.

pull your negative battery cable and reconnect after a minute. If you unplugged your IAT sensor with the ignition on your ECU will throw a code.

The EM1 has the IAT on the intake itself.

I disconnected my battery cable and the ECU seems to have reset. Is it now ignoring the issue with my IAT sensor or was is erroneous in the first place? The check engine light may now be off, but I want to make sure my ECU is still chill.

The ECU will set a CEL for any emissions related failures including manifold sensors.
Your IAT is NOT on your manifold, however.
If your check engine light is off...your ECU is "chill".
