Audible 'thud' coming from (possibly) transmission?
This problem just started happening recently. Most of the time, after shifting gears and resuming acceleration, I hear a thud come from under the car, almost directly under where my CD player is, in that general area. This also occurs sometimes when i'm braking. It's not loud, but I can feel it through my right foot and I can still hear it.
No CELs
No reduction in performance
Any idea what this could be?
For the record: 1994 Honda Civic Si, D16Z6 w/ bolt ons.

I see no one has replied to your post. I'll throw in my 2 cents. Did you have a look under the car? I would first get under there and see if anything is loose. You said it in the mid engine area so that 'pretty much' rules out CV joints. If you get under the car just tug on some stuff.. check the shift linkage and there should also be a stationary bar running parallel to it. This is to move the shifter with the tranny under hard acceleration to keep it form popping out of gear. Sounds like a rubber bushing as gone bad somewhere.

Makes me think engine mounts. Possibly the rear rubber mount on the subframe is bad allowing the motor to rock. It would explain the noise after going through a gear and resuming acceleration.

Upon further inspection of the problem, from within the car, I noticed it only occurs while i'm in gear and the car is moving. Reving the engine does not produce the noise.
Also, it's not so much as a 'thud'...almost like a hiccup, but coming from a car (if that makes sense)

Echo7847 is right.. I would check the mounts also.. The reason it would do it in gear is because there is more torque (twisting force) trying to move the engine. Thus thumping (or hiccuping) what is loose. I do doubt its in your transmission.. If something is that loose you would have obvious performance related difficulties.
Ok, the problem has escalated. It's no longer a thud/hiccup every now and then, it's all the time, except when braking. and the sound definitely rotates, which leads me to think maybe it's an axle or CV joint? The frequency of the thud/hiccup increases or decreases when i increase or decrease speed.
