ls swap
transplant every thing from your b18a to that b18b, you'll use all your stock wiring/i.m./exhaust/pulleys/ boltons, basicly everything but the block and head.
come to think of it if you can use the alt. and crank shaft pulley off of the 99ls that would be very useful. the 90 has a v belt for the alt and the belt likes to squeal when they start getting old

Yes, but you can use a 96-01 alternator if you rewire the engine harness plug to that style plug.

I have a 96 B18B1 in a 91 CRX DX running all OBD0 electronics from a 90-91 Integra so it would basically be the same as what you are doing. There is no need to switch the intake manifold, this would actually hurt the performance slightly. All you need to do is use an OBD0 90-91 B18A1 engine harness, distributor, ECU, injectors and resistor box (the injectors and resistor box can be taken from nearly any OBD0 Honda/Acura). You can use a 90-95 Integra alternator for plug and play but the 99 alternator will work if you rewire the alternator plug on the engine harness to that style.
The MAP sensor is located on the firewall in the 90 Integra but on the 99 B18B1, it is mounted on the throttle body. You can unplug the stock MAP on the firewall and plug the wiring into the new one on the throttle body OR use the stock MAP on the firewall and make the vacuum hose connect to the outlet on the throttle body under the MAP sensor after removing it.
As for wiring, you will need to rewire the coolant temp switch plug to a round 2 prong plug and extend it up to the thermostat on the B18B1. The B18A1 has it on the back of the block as a 2 prong male sensor. Other than that, everything else will be plug and play.

Who said that they were identical or that they were plug and play? I said that you can use a 96-01 alternator if you rewire the alternator engine harness plug to the proper matching style plug.

i knew obd0-obd1 was plug and play with the exception or the pulley, I'm poor and cannot afford to play with obd2 yet. I was just suggesting you upgrade to the ribbed belt rather than using the old v belt especially since you have the newer parts right there. I thought that all b and d series alt. had a 5 prong plugs on their harness . My bad.
