Car won't start...swap problem

Car won't start...swap problem...ecu issue perhaps??
The scenario.....
00 b18c1 going into a 99civic ex. With 00 gsr ecu, car won't start...cranks, but no start. With original ecu car starts. Wiring diagrams say everything is the same(so far as the engine running). I've been told that in 00 the gsr has a chip in the key that tells the car "it's ok to start". I've also been told that the feature is external from the ecu.
Could the ecu itself be bad.......wiring differences?? Any help would be greatly appreciated.

when you turn the car on does the fuel pump prime (turn on and gurgle)? are you getting spark? are your fuses good? is your main relay dead? have you reset your ECU (disconnet neg bat cable for ten minutes)? are you pushing the clutch in? all these and more could be problems. give us the most detailed rundown of what you car looks/sounds/feels/tastes like when you try to start it and we can help you further

a little more info.....
This is a swap that is in progress(almost finished)
00 usdm b18c1 going into a 99 ex
with the 00 gsr ecu:
everything inside (accessories) comes on, Car will sit and crank, I can smell fuel coming from the unconnected (didn't get to that yet) exhaust, no spark(yes, I know, without spark the car won't run). Looks like a silver coupe with a gsr engine in it/ sounds like it wants to start / feels crappy cause it doesn't / tastes like I need to wash my car...
with 99ex ecu:
car runs which means(in my mind at least) that all fuses, relays, pumps etc are good.
My thought process keeps telling me that since the engine is running with the stock ecu, and the wiring/pinouts for either ecu are the same, that it has to be something with the gsr ecu that's keeping it from starting. Either that or several wires are actually different and the diagrams just don't show it. Someone mentioned something about OBDII.5 and either my car or the 00 gsr falling into that category.

are your plugs in the right order?????
is it possible to put a distributor in wrong? like backwards? i dont think it would be on a honda , just a question
how do you check continuaty(sp) to the distributor?
sorry i cant help, but it might lead you in the right direction
if its cranking and you're getting fuel.....check the ignition system

The ecu you are using is OBDII ver. 2, and your car is OBDII ver. 1, but your problem is more than likely in the immobilizer curcuit which is in the ecu. You will probably be better off getting an ecu out of an 99 type r
