Just swapped my b20z2 for a b20b, it idles fine but in the low rpm range it surges, it almost sounds like its hitting a rev limiter, but in the higher rpms its fine. i changed out the distributor, spark plugs, intake manifold, throttle body, fuel rail and alternator. everything else that is on the new engine came with it.

a friend of mine called his friends grandfather who is/was a mechanic and he says that the computer system is searching for the timing, he recommended that i take it somewhere and have it reprogrammed. is this right? or is it another issue?

You friends' grandpa is incorrect.
But before we dig into it, please read the sticky/rules and provide us with all the necessary info in order to help you diagnose this issue.

How did you wire up the distributor? Injectors? Check engine light on? Check for vacuum leaks as well since you changed out the intake components.

sorry for the super late reply, i have been real busy.
the check engine light is on,
the distributor and injectors are off the old engine. i used the old distributor because the plugs on the new distributor didn't plug up to the wiring harness.
i hooked up the intake mani the same way it was on the old engine with the assumption that it would work. but i did look around and found that there is some vacuum related parts disconnected, but they were disconnected on the old engine i'm assuming i should re-do the vacuum lines the proper way and not plug them with screws like they have been.

if its one large flash and two short flashes you are using an auto ecu. Wrong ecu. code 12 is for egr issue. EGR only came with autos

Maybe 3 codes: 1, 10, 14. O2 sensor, IAT, and IACV - oddly enough all 3 could be working improperly to result in your surging. Either the IAT is missing or you pluged the connector onto the wrong item (different spot between engines). Code 1 could be from it running way too lean or rich, or just being bad and causing it to run rich or lean. If the IACV is plugged or bad, that could definitely cause surging.
