Wrong ECU / severe missing?

Wrong ECU / severe missing?
I have a 93 Hatch, B16A swap. I'm getting a miss that only happens on occasion. But when it does its almost undrivable. Its like a sputtering sound at all RPMs, and almost all the power goes away.
I'm changed the plugs, wires, fuel filter, upgraded the grounds, and changed the cap and rotor. Also checked the cam gears.
I did a code check, and all I got was a continuous blinking, 1.5sec on, 3 sec off. Any idea that that means? I'm running a Hondata S200.
Tomorrow I'm going to pick up a new distributer with an internal coil. I have the MSD Blaster SS external right now.
I did some looking, and I have a P28 ECU, isn't that the wrong one for B16 w/Vtec?
PS I bought the car with all of the mods done, so I'm still a bit clueless.

the p28's fuel maps can be tuned to operate a b16 with the hondata s200
also one long flash with no short flashes sounds like a code 10, which is an intake air temp sensor

I've actually been having a very similar problem with my 2000 Civic, but only when it rains. The check engine light would blink on and off as it sputtered during the rain. When it warms up I turn it off then back on, and the problem disappears. This morning the engine light finally stayed on, and it gave me error code p0302, cylinder misfire detected in cylinder 2.
I'm gonna give it new plugs/wires/cap/rotor tomorrow and I'll post the results. Might have to wait for it to rain for my problem to come back, but I'll post then too.

Well I got the missing problem solved. The MSD Blaster coil was bad. I checked the plug wires, and the #3 wasn't getting any spark. I assumed that the cap was bad. So I went to buy a new cap. To install it, I had to convert the coil back to internal. But I discovered that the new cap wouldn't fit, so I changed my cap and coil back to internal configuration.
I started it and all of the miss was gone!
I still don't know what distributer I have. It has one mounting bold on top, one on the bottom, and one towards the back. Looking at it would show a bolt at 12 o-clock, one at 6 o-clock, and one at about 8:30. Pretty strange!
Also the cap on it is about 1/8th inch larger than the 99 Si cap.
Thanks for the suggestions
