Only thing I can think of, is when I accidentally locked my shift interlock by aligning the guide bolt incorrectly (internal tranny parts), i was locked out of certain gears. If you cant shift gears thats a tranny problem.

not really it just wiggles back and forth like it's in neutral. i push the clutch in and still nothing. the motor came out of a running civic si so i know the tranny cant be messed up. i did take the pin out of the linkage when i put the motor in but it can only go in one way right ? damn this sux i have a complete running swap that wont go into any gear.

Re: (coachkellum)
Do you have a front swaybar? User Built2Spill did an ITR 5 lug on his car and we tried putting on the front swaybar and in the air it shifted fine. When the car was lowered down the weight over the front end dropped the car down enough that the linkage hit the swaybar and you couldn't shift into gears. Just an idea. The swap could be heavier than your old motor and lower the car down just enough that you cant shift.

Well keep in mind you have to have oil in it for the input shaft to turn if not your going to burn the bearings.
Check the shift lever see if its binding anywhere. I would take off the shift linkage and try to turn it by hand ( I use a 1/4" extension)

Re: (BatuKing)
is a a JDM swap? sometimes the distributors get in swaps that are from an Auto vehicle so all they do is put on a 5 speed trans and leave the flywheel/clutch off... did you check?

because If you have ever taken a manual tranny apart you will know its difficult to move the shift selector when the sleeves are dry. Your taking a piece of metal and rubbing it against one that has a very small clearance , so the lube helps move the shift fork easier against the sleeves of they synchro assembly
Put the fluid in it and turn on the car and let it idle, as I told you in my previous post I hope you didnt run the car w/o fluid in it. If so then you can damage the input bearings and gears.

also shut the car of and see if it will go into gear. with the motor not running, it should go into gear. try to bump the starter with it in gear if it lurches foreward your good there. it might be you didnt get the slave cylinder mounted in the throw out fork right and your not getting the clutch disengagement. just my thoughts.
