I had the same problem with the loose/ grinding bearing noise with the clutch engaged. It is the throwout bearing. Just change it out.

hmm not to sure the labor is taking out the tranny and taking out reverse gear holder, etc, the countershaft and mainshaft to get to the input shaft bearing

It will cost you if you get it done. If you can afford to have your car of the road for a bit, then save your money and do it yourself. This will help. https://honda-tech.com/zerothread?id=596873

You have a bad tranny, I would just change the tranny and fix that. If you don't know how to open up the tranny, it can be a bitch. My friend's car had the same thing and I change the release bearing and it was not it, so I had to take the tranny out the second time.
Release bearing should only make noise when you are park. not when you are rolling. and should not make noise when you hold down the clutch.

It has to be your throwout bearing if it goes away when you put in the clutch. At low idle is the noise when the clutch is in? Try pushing the clutch in at the low idle grind and see if it goes away. If so throwout bearing it is.
