Default D16Y8 to D16Y7 troubleshooting

Hello, master mechanics. I could really use some advice to troubleshoot a couple minor post-swap issues. I’ve recently begun to get my hands greasy, and with help of a friend, managed to swap a D16Y7 into my 96 Civic EX. And why step down in power? It’s only temporary. My Y8 is running horribly and I needed something simple until I rebuild it, could not find another Y8, and at the same time I was curious to know how non-VTEC would feel.

I will give lots of detail…

Swapped in:
Y7 complete engine (already includes Y7 fuel injectors) & manual transmission

Attached:
Y8 intake manifold (kept fuel rail attached)
Y8 exhaust manifold
Y8 wiring harness (left Vtec solenoid and pressure switch unplugged)
Y8 ECU
Y8 shift linkage
Magnaflow performance exhaust w/ hi-flow cat

Adjustments:
Advanced timing slightly

My car ran great for 2 days, but now it’s acting up. It idles around 4-500 RPM which is way to low. It hasn’t died yet, but while idling, it makes a scratchy sound. I’m not sure whether it’s coming from the motor or the transmission, but I doubt it’s the tranny cause the shifting is smooth and feels amazing. The second problem- when I’m up to 60+ mph on the freeway, when I let off on the gas my car makes forceful and rapid muffled pop sounds, coming from the passenger side. My theory is that the catalytic converter is clogged with carbon because of how poorly the Y8 was running. This engine is super clean and breathes very well, but the Y8 was very dark and dirty inside and around the ports. After the swap, I put my hand over the tailpipe and it felt like wind rushing out! Now the gust is less so I wonder if maybe this Y7 is cleaning out the parts up front and clogging the cat. ??

I read through all related threads and could not find answers. Please give input! And, if anyone can answer this factually…Do I need to use the Y7 ECU?... that impossible search can end! Thanks to everyone.
