car bogs from 1k to 3k

after driving my car for a while it runs like **** from 1k to 3k,if you lessen to the video closely you can here it,im throwing code 9 which is the position sensor,i did some research and it means that ill most likely i will need a new alternator.but why will it do it from a certain rpm range?it runs great from 3k and up no chokes or anything

its a 95 civic vx with a b16a3 swap
