first check all the parts, get new timing belt, check the water pump/oil pumps, replace the spark plugs (if necessary), new rotor/distributor cap, check the seals all around as well...if all is good then move on to performance goods
definatly get Quaife or Kaaz = $800-1000
lightweight flywheel or ITR or lighten yours = $120-350
CTR/ITR intake cam = $250
ITR intake manifold = $250
or
header = $300-400 for DC JDM 2.5" ( test pipe or custom cat)
other choices are ecu chipping, boring out the TB

I have a second gen B16 sitting in my garage too.
Here is what I have/installing:
CTR cams
Skunk2 cam gears
ITR intake manifold
Portflow inner valve spring/ITR outer v.s.
Portflow Titanium retainers
DC header
Re-chipped P28
V-AFC
Exedy Clutch/clutchmaster flywheel
Port and Polish + 3 angle
Along with the aftermarket stuff I bought new from Honda:
Timing Belt
Alternator Belt
Water pump
All gaskets
Fuel Filter
Thermostat
Hope this helps you out.

I went with a re-chipped p28 to have a little higher redline and have optimized fuel maps. Not really necessary but I wanted it. The PR3 should work fine.
What car is it going into??

Re: building b16 while out of the car... (allmtr)
My suggestion:
Sell the shortblock and buy a GSR shortblock. While it`s apart swap out the pistons for R pistons. Add CTR cams, gears, etc. and tune.
The best bang for the buck is obviously going 1.8 IMO. This is still very reliable, too.
