And you might want to take a better pic of the golden throttle body so people can't see that VIN number.
And you're putting in an older engine? "EKs" don't have FITVs on them.

Well if the OP had followed the rules and posted all pertinent car information this would be a non-issue. Someone could possibly look up that VIN number and find out but I can't make out some of the digits.

Re: 99 civic dx M/T/b16a swap - need help routing vaccum and coolant pipes
What ECU are you going to run? Has this engine run before? Where did you get the engine from and when was the last time it ran?
I am trying to find you an B16A 1st Gen vacuum diagram since this is the manifold you are running.

it did run before after it was parts off the car were stolen then did not run it for 4 months and now im back at it now. I got the engine when i bought the car. im running a p30 ecu. also did run it for like a quick second to see if it will run and it did. ( there was no coolent in because I could not figure were some of pipes would go). After this i have not ran it.

Re: 99 civic dx M/T/b16a swap - need help routing vaccum and coolant pipes
You're going to have to do a few mods. You're going to need an OBD1 or 2 throttle body that has a Map sensor. Also if you run an OBD2 throttle body it will eliminate the FITV in your first pic. For the black canister line in the second pic just ignore it as the P30 won't throw a code for it. Also the fan switch location at your thermostat location of your old motor will have to be ran to the back of the block.
