then the cluster might be broken... because i know that if the vss doesnt work your v-tec wont kick in, it happen to my cousin... try replacing the cluster...

check your fuse for the alternator it think its fuse 15....my o2 sensor which is tied into this circuit, shorted out on metal one time and it popped that fuse and my cluster stopped working...also check the vss for corrosion in the center pin alot of times takin the coolant hoses off above drip down in to the vss....but I would deff check that fuse first

Im sorry but all of you guys are wrong.
First of all you can only do a couple things when swapping into the 96-98 EKs.
First you use the 96-98 EX harness for no splicing and plug and play VTEC harness.
You will then need to extend a few sensors especially the front 02(SOHC) down to the rear trans/block mount(DOHC)
As far as using a OBD2 computer, you can only use a OBD2a computer with a DOHC VTEC (B series) ONLY! And the only 2 cars that came in OBD2a with a DOHC VTEC Bseries were the Del SOL B16A3 and the 96-99 Integra GSR.
This is the only true way of doing Plug and Play for a swap for the 2000 B16 into the 96-98 EK.
From what your first post states it sounds like you are doing the same thing I did my first swap 4 years ago and ended up using a OBD2B harness and ECU.
I had a JDM GSR with 2000 Si Harness and a 2000 Si ECU which is a P2T. When everything was plugged up it ran and ran strong but cluster didnt work. Reverse lights didnt work. Idle was funny sometimes. VTEC kicked in too late for a GSR(4600) and was kicking in at 5500(B16). Also the OBD Connector had no response/link.
Hope this helps at all. If you need any personal help on doing your swap, I have done so many it seems kind of easy especially for the EKs.
