RC440s in y8 manifold fitting right?
i know there have been other threads and they say the injector just set on top of the manifold o ring then just tighten down
here is a pic the red arrow shows there the injector hits the hole in the manifold
is this deep enough into the manifold?
the second knotch going from the bottom is where it hits the manifold

Are the fuel rail spacers installed in the pic? I would remove them to let the rail sit further down, take a Dremel and enlarge the lower seals if they need to be.

the studs broke a while back so i just just bolts instead... but the injector where the arrow is hits the hole for the injector so only the first knotch and nozzle are in the hole
if i enlarge the manifold rings so the injectors goes in it still wont go to the the lip thats under the writing

Seems like your only choice is to let them sit on top. If you have leaks/problems look into injectors that actually fit correctly.
My RC's fit all the way down, but I never used a y8 manifold when I had a SOHC. I had a skunk 2 mani, not sure what the difference is though...

I forgot about Y8's having the long shouldered stud mounted fuel rail...You need to replace those! Using bolts will not hold the fuel rail straight and at the proper height.
Also... Is there another little lip inside the manifold, besides the first lip for the grommet?
