Using an MBC would mean your MAP sensor has nothing to do with boost issues. Its only job is to tell the ECU how much pressure the manifold sees. If it was an EBC controled by your ecu's EMS, then that part of your EMS uses the map signal to tell it what PSI to go to.
Sounds like you hooked it up wrong. An MBC only needs the vac line to go from pressure area (mani, turbo) to the lower port on the WG, with the MBC in that line. The top should remain empty. Otherwise you'll see MAX boost, since the pressure in the top port will FORCE the valve closed 100%.
