Default Gearing changes vs ECU

I have a 2008 Honda Element manual transmission k24a8 DBW, similar to TSX of same years fwiw. I want to add 6th gear and I also want to change FD to 5.4-1. I also want to leave the engine stock with stock ECU. While the speed sensor is not affected, will the speed to rpm differences result in anything weird as far as the ECU is concerned?

You can add a 6th to any 5 speed K series trans including awd, very well documented fact

only an automatic ecu would need to know what gear it's in, a manual ecu just needs to know speed and rpms for fuel cutoff and a new gear won't affect it
