Water in trunk?
could be a million places dude look at where the most water collects chances are its close to there ...could be ur lights could be the rubber trunk seal could have rust wholes ..just divide and conqer ull find it

most likely the weather strip around taillights.. a million people have had this problem. i did.
easily solved with clear silicone from a hardware store. going around the cracks in the tail lights and using a silicone edging tool to smooth it out, and not make it look like crap.

There are tubes going down all 4 corners of the car, just so you know.
I had water coming in through the edge of the taillight lens (NOT the gaskets), so I had to seal them up with silicone to fix my leakage problem.

You have to determine where the water is coming in. I filled my bathtub with water, took one of my taillights (stripped of all the wire harnesses and everything) and dunked it with the lens facing up, and watched tons of bubbles pour out from around the top edge of the red lens. That's how I knew I was getting water in through the top edge of the lens.
*edit* I decided to help you out and find my old threads on my water leaks. FWIW I still have not fixed the leak in the passenger side floorboard, near the ECU.

You have to determine where the water is coming in. I filled my bathtub with water, took one of my taillights (stripped of all the wire harnesses and everything) and dunked it with the lens facing up, and watched tons of bubbles pour out from around the top edge of the red lens. That's how I knew I was getting water in through the top edge of the lens.

As a few people have stated earlier, it's almost ALWAYS your taillight gaskets. Take a look at those.

In our case, it was easy to spot because you could see drops of water inside the taillight lens. We actually replaced the taillight unit, and no water in the trunk since then.

I'm cheap, I didn't want to spend money on taillights.
Silicone along the top edge of the lens has worked great and held up for the past 2 years.
And yeah I also had water drops and even standing water inside my taillights. I ASSumed at first, though, that the gaskets were the culprit. I even added custom weather stripping along the gap between the body and the top edge of the taillights (see one of my threads above) but that actually made it worse, because it sent MORE water over the edge of the lenses instead of letting the water run down behind the taillight around the lenses. The water would actually get into the housings and fill them up with water (hence the standing water inside the housings) and then that water would spill over through the holes in the metal rear bulkhead, down behind the plastic trim and into the spare tire well.
In our case, it was easy to spot because you could see drops of water inside the taillight lens. We actually replaced the taillight unit, and no water in the trunk since then.

don't do what I did, it made my leaks WAY worse.

thats how i found out i had a water leak. i was like wtf? and posted on here, and they told me to check my trunk. i guess whenever i would come to a stop the water would go foward and eventually soak my rear seats and carpet. i had to drive around for 3 or 4 days wtih a stripped interior to let it dry out completley.
my problem was the sunroof drain tube had come out. so i went back there and secured it in place with a little friend i call duct tape.
i still have a little leak where a few drops will get in and im assuming thats the tailights but its not enough to warrant fixing. when the tube was out i literally had like 3 or 4 inches of water drowning my spare tire... now its just a few drops here and there.

My rear seats and below my rear seats got wet because of water coming in around my rear window squirter nozzle on the roof. It dripped down on top of the headliner, ran down around both sides and got down below the rear seat. I siliconed around that thing on the inside (removed the head liner of course) and fixed that right up.
Here's where it leaked in. Note the condensation on the metal all around that area:
