Need advice on this water leak

So last night I pulled my dashboard out, and was finally able to get the blower unit out w/o having to remove the evporator.The water is coming into my car through a hole about 1/2" dia., and it looks like the hole is in the body seam sealant stuff.
Now what I'm not sure about is if this hole is supposed to be there or not. I'm just wondering, if it is supposed to be there, and I seal it up, then water might get in that space and fill up and maybe cause other problems? If the hole is supposed to be there, then I cannot find where the water is actually getting through where it shouldn't be. I tried feeding a piece of wire up into the hole, and got at least 12" of wire to go into the hole. However, I looked all around up top, down in the cowl, tried peeking through the holes in the frame rail, and could not find the wire at all. I am still at a loss as to how/where this water is getting from the cowl area down to this hole inside the car.
I was also thinking of maybe filling that hole w/ some JB Weld, thoughts? I already put some silicone in there, and would put some JB weld over that.

Here is my car as it sits right now, I finally was able to get the blower unit out w/o removing the evaporator, so now I have full access to the hole where the water is coming in. The hole is up near the arrow:

And a blurry pic of the hole, with silicone already in it. I located the hole in the cowl area where the blower unit intake is, and that's the passenger side sunroof drain tube coming out there:

I believe you should work from the outside
find out how it get in there and work with that.
otherwise you are going to plug it up from inside and
have a nice build up and you know what happens after that

I'll chime in:
Looks like a hole used for one of those clips that is used to tie down the wire harness.
Could be that the right hand drive Integra uses this hole to tie down a harness but the left hand drive doesn't need it.
Why does water all of a sudden start leaking from this hole?
- Can't really say but I doubt water is filling the cowl area this high... you'd be able to hear the water sloshing around. Better to be safe and find out if the drain for the cowl area is not plugged. Don't know where this drain is.
Question:
Can you duplicate the water getting inside by spraying water on the car? If so move onto my suggestion.
Suggestions:
1) Plug the duct tape.
2) Spray a bunch of water onto it.
3) Pull the duct tape and see if any water leaks in.
If no water leaks in than I'm pretty sure you're safe to go.

I can't see anything from the outside. This other side of this hole is inside the frame rail and is totally inaccessible from the outside. I even stuffed at least 12" of red wire up into the hole, and I could not see the wire anywhere from the outside.

I have been pouring water down the windshield and when it runs down to the cowl area, I can see it coming in through that hole.
It's not a hole for a wire harness. I wish I would have taken a pic before I sealed it up, but it's like between 2 pieces of metal, where the body seam sealant ends, or has a gap, or something. It's not like a round hole drilled in the metal.
Water in the cowl area drains out the side, down through the frame rail and down behind the fender. I'm guessing that somehow the water is getting over the hole maybe because of surface tension or something.

However another issue is if the car is sitting on an incline facing up (front end raised or pointing up hill) the water somehow runs backwards, and comes out a hole inside the frame rail, directly above that opening where the drain tube and door harness come into the car. The water then runs down and drips off the top edge of the opening, and into the car.
I don't want to seal that up because that one looks like a hole that's supposed to be there. There was a foam piece that sort of covered that opening, the tube, and the harness, but I had torn it off when I was looking for the leak (you can see the remnants of the foam piece in my close-up pic above). So I tried to rig up some more foam pieces that will direct the water running down away from the opening. It seems to work, hopefully it will last.
