Car Shakes When Put In Gear

Car Shakes When Put In Gear
This is whats happening,
Ill be driving along and everything is fine and i'll go to shift into the next gear and as soon as I come off the clutch the whole car starts shaking. The dash, the steering wheel, the seats, the shifter, the entire car shakes. When I throw it back into neutral the shaking stops. I can then put it back into the same gear as before and it doesn't shake anymore. It only does this randomly, doesn't do it unless i'm moving, and it's only done it when i've selected 2nd, 4th, and 5th. It's also started shaking while I was driving along in 4th and right before I went to push the clutch in to throw it back to neutral the shaking stopped. It doesn't feel like an axle cause I've had that problem before. The axle felt like one side of the car was "bobbing" up and down. This feels like the entire car is about to shake itself apart. I've checked my motor mounts and all are good. To me it seems like something with the transmission because when I throw it back to neutral the shaking stops. I've tried to show people but it never does it when I need it to, just randomly when it wants.
One thing I noticed is that a few weeks ago I adjusted the clutch cable so it would engage closer to the floor and after I did that this shaking thing started. It never did this before I adjusted the cable. It didn't start shaking right after I adjusted the cable but it for sure never did it before so maybe that has something to do with it.
The transmission is a hydro civic si (s4c), the motor is a b16a, and the car is a 92 da.
Any help guys would be greatly appreciated, thanks!

Re: Car Shakes When Put In Gear
Well when I bought the car is was set to engage low, and I didn't like it so i adjusted the cable to raise it up...then I realized I liked it better before so I put it back where it was. It's not set right at the floor, it's a good 3 or 4 inches before it enages. Could that be causing the shaking? And if so, why was it never an issue before, all i did was put it back where it was at for more then a year. I never had an issue with it before when it was close to the floor
