Default engine missing

i'll try to give all info without writing a book.. my 92 civic lx sat for a yr and a half (second time to snap crank) got a donor motor from a 95 civic. (d15b7) simple remove and replace, installation went smoothly. just had to refigure map sensor wiring. (92 map is on the firewall, 95 is in the throttle body) everythings good, but it misses (or at least thats what it feels like), randomly. sometimes it runs smooth, sometimes rough.. it seems after a distance it smooths out and once i stop at a light, it'll start missing again. (yet sometimes i can still feel it on the highway, usually underload, uphill) once i'm going again it misses till about 2500 rpm then like a switch kicks on it runs smooth.
plugs look good (used but normal wear), wires 8k-16k ohms depending on length(book says 25k max) and dont light up in the dark, checked the timing and its good, the distributor came off my motor and it didnt do this before.
i still got my old motor, want to pull any thing off before i return for core then they charge me to get a part off.
thanks for any help in advance

may try looking at the rotor cap and button, if your sure wires are not to blame.

check if all your inj. are firing, try some inj. cleaner also check if there getting power when they fire, use a node you can buy them at autozone. just hook it up to you inj. plug and start you motor, and look for the flashing lights lol good luck

see i'm pulling parts off my old motor (that didn't do this before) ie the distributor, cap rotor wires and plugs, yes the plugs are sparking.. im not saying these parts are 100%, but they worked before...
recently i changed the throttle body out so i could use my original tps and map and it runs a little better, plus i used up all the old gas and filled up with a fresh tank, (was really hoping it was something this simple) do "poor in the tank injector cleaners" really work? but it seems to not act up until i stop at a light and the idle drops like the idle is set too low. but it doesnt imediately come back once i hit the gas and chugs for quite awhile (randomly sometimes quick sometimes for a while), i was thinking of swapping the fuel rail, but if i can test the injectors....
just swapping every sensor one by one until i figure this out!! lol

Have you checked to see what the idle speed is set at? If not I would definitely do this as swapping parts can affect the idle.

ok here's something i forgot... first thing when i start it, everything is fine.. it doesn't start doing this until the car is warmed up. thats why i think its a sensor bugging out... i could be wrong though...

Sounds similar to a problem I am having. Check out my thread an see if my situation sounds the same. I have a tach-less cluster tho so I am not sure what rpm it is happening at but it seems similar. I am leaning toward a clogged catalytic converter. Here is the link https://honda-tech.com/zerothread?id=2197288 .
