Default Rear Engine mount help

Hi everyone, just registered on this forum. I need some advice on how I should go about tightening up the rear motor mount on my GF's 2001 Honda accord LX sedan. It's a 2.3L 4cyl auto. The transmission has been replace with a used one and whoever put it in didn't put the 2 bolts that go to the rear mount and they also put the wrong size through bolt on the front mount which I fixed 2 days ago.

I understand to get to the rear mount the Intake has to be removed but i manage to kind of get at it by just removing the air cleaner cover and air flow tube that goes to the intake. I can also get at it from underneath while the front end is jacked up. There's 2 brackets in the rear mount and the missing bolts connect the 2 brackets together. What I'm having trouble with is that the brackets have like a 1/2"-3/4" gap between them and they are very slightly misaligned. I don't think there should be a gap between the brackets. What's the best or easiest way I can get the bolts to screw in and will the gap close once I tighten the bolts to spec? I've included a link to some photos I took so you can get an ideas of what I'm talking about. I'm sorry I can't post attachments as I'm currently restricted from doing that. Think cuz I'm on a trial period.

I also have another question. What is the torque spec of the bolt that holds the metal bracket that goes underneath the intake? I have to take that off to get the bolt through the top hole of the mounting bracket from underneath the car. The pic I've attached with a red circle around the bolt is what I'm referring to.

Really need someone that has experience in this to give me some input. We've been driving the car like this for along time now and I really wanna get this fixed as it's not very safe. I had a friend at Honda tell me about the missing bolts years ago and they tried to put it in but said it didn't fit and he just gave me the bolts that they tried using. He told me that it's the wrong transmission in the car. I don't think it's the wrong transmission for the car cuz everything seems to line up and all the holes line up or somewhat does. Anyway, I really need some input. Thanks.

Default Aligning and snugging Rear Engine mount

General principles......

With a 2X4 on the jack, I jack up the front or rear of the engine to take pressure off the mounts.
I jack up the trans as needed to rotate it, should the tranny hang up
on the hole in the flywheel.

I put one drop of locktite on all bolts so they don't vibrate loose. I snug the manifold
bolt, and locktite keeps it from coming loose....better than over tightening and the bolt stripping out the aluminum.

I modify things for easier maintenance and don't undo my manifold. I get all the junk out of the way that I need to. Do what you need to do though.

I use a longer bolt to align the holes with and go one by one, aligning and snugging but not tightening......until all bolts are in and hand tight. I tapered the end of my longer bolt with a grinder, file and sander to make it get started easier and threads are clean and lubed with WD-40. I painted it orange and tossed it into my "factory tools" drawer. Lowes and Ace also sell longer metric bolts or pick one up off the ground next time you are at the u-pull junk yard.
I may use longer bolts to align, but NEVER force the cases together by tightening the bolts.

Insure that they are fine thread bolts by screwing them into where they will go by hand. If the threads are course or get hung up, don't force anything and don't booger up the threads in the aluminum.

Thanks for the reply senor Honda. I'm kinda confused about your post. The part where you describe how you would align with longer bolts but never force the cases together by tightening them. The cases are already bolted together, what I'm talking about are the mount brackets themselves. Is there suppose to be a slight gap is what I'm inquiring about. Also, would I have to loosen the rest of the mounts, ie front and 2 side mounts before jacking up the engine or trans to align the brackets in question?

I also missed you on the part where you taper the end by grinding , file and sanding and then painting it orange and toss it into your factory tools drawer. ???

Here's a link to a diagram to show you which brackets I'm referring to. It's number 10 and 11 in the diagram and 37 are the 2 bolts which are missing.
