I'm having a little trouble on my 90 Accord LX.
I had a little trouble with an intermittent misfire. I left it alone hoping driving it would clear it up (car has sat for a long time). It persisted.
I changed the VSS, and unknowingly forgot to plug in the vacuum line to the EGR valve. The car ran perfectly smooth with no miss, but had a CEL, code 12 (EGR lift sensor.) I plugged the sensor back in and the CEL went off, but the miss came back. I'm pretty sure I have clogged EGR ports overloading a couple of cylinders. The thing is cleaning those on my car looks to be a pain in the butt.
My are doesn't require emissions testing, so I don't have to worry about that. Is there any way to block the EGR valve without making it throw a CEL or run terrible?

Not to be a smart ***, but why not just fix the problem! Your diagnosis sound right.I know your year is a pain in the butt to do the job, but just fix the problem. You could replace the Intake Manifold w/ one from a 91-93 lx w/ the removable plugs from a bone yard. Here is a link that may help you http://home.comcast.net/~em-engineering/T2T013.pdf.

i'm with Jmb106jr, it's tough but fix the EGR ports.
to go the route you're asking about you would need a chipped ECU running your original basemap with the EGR lift sensor deactivated and an EGR block off plate. make one if you're handy (made mine out of some scrap Al) or buy one (~$20)
