I assume when you say, "I pulled the ignition coil out cylinder one" you mean the spark plug lead.
If so, it is my guess the coil is blown, get an HEI spark tester, [$10 or less at any auto parts store] and test for spark, I'm guessing you do not have any.
Just pulling a spark plug lead or not using an HEI spark tester can blow the coil, especially a weak coil.

You said you have a 2000 Civic LX with a D16y7 engine, are you sure or has the engine been modified for multi coil setup instead of distributor ???? 94

If you replaced the 4 spark plug wires then you need to replace the ignition coil instead. Or you have told us the wrong car.

There is only one coil, your verbiage is incorrect.

Post a pix.
Is this your engine... JDM 96 00 Honda Civic D16A vtec Longblock Engine D16Y8 Motor OBD2 | eBay
If so, it is a distributed engine with one coil and one ICM. [igniter] both are in the distributor assembly, as mentioned you have replaced the spark plug leads
