Knock before VTEC

Knock before VTEC
So I just recently got an Apex'i Power FC on my B16A, I hooked it up and set it to the stock B16B settings. I noticed that I'm getting a 70-90 knock count between (3000-5500). As soon as VTEC engages my knock count goes to about 10. Any ideas on how to get rid of the high knock before VTEC or what's causing it?
