Default Gsr motor question

I had my gsr motor built and they didn't know what they were going. They uesd 9.0 Je pistons and Eagle rods. They said they had to shave the pistons to keep them from hitting the valves. Is that even possible with just 9.1 comp psitons? Well I see that theres a circle on the left front corner on the deck, and the deck hasn't been taken down that far. I was told that as long as the deck had not been decked that far then its still within spec . Also the same place on the head wasn't been touched yet either. The motor spun 3 rod bearings and I was trying to see it if was worth just getting a new crack and rods and rebuilding it. Heres some vids and pics

I was wondering from the pics if the pistons look to close to the deck? The reason I say they didn't know what they were doing is b/c they put the old oil pump and water pump back in. The oil pump failed and thats why it spun rod bearings
