Custom harness issues
Here is the situation. I had a 1986 Accord LX-i(PGMFI) hatch running an LS-Vtec swap (Interested in the car read here). I had a custom sub harness, and engine harness made by rywire to run the engine. Car drove great for 12K mile until a land rover ran into the back of the car and totaled it. So I purchased a 1988 Accord LXi-hatchback, and swapped everything over. Found out that the 86 had a completely different engine harness from the 88. I decided to take it to my friends shop to have a harness built to work. He has got the engine running, but we are having a few issues.
1. The car has a check engine light for "code 9 TDC/crank/cyl sensor"
What we tried to do to fix it-
-double check wires going from ECU to Distributor (even ran wires outside the harness directly from the ECU to distributor).
-Switched the two wire just to make sure we do not have them backwards.
-Changed out the distributor with known working distributor.
-Changed out ECU with known working ECU
2. The car will barely start, and IDLE when the distributor is retarded all the way.
What we tried to do to fix it-
-Tried all the fixes as stated with the CEL problem above.
-We unbolted the distributor, and retarded it another 10 degrees (will not bolt in place, and the distributor is touching the vtec solenoid).
-We have double checked the timing of the engine, and it is spot on.
At this point I am at a loss, I am pretty familiar with cars, and Hondas in general. Wiring is not my thing, so any insight as to what might be happening would be great. Thanks in advance, and the specs for the car are below.

1996 Acura Integra GSR Head (LS-vtec convertion)
P28 ECU chipped to run as an OBD1 GSR (eliminated the O2 sensor).
