do i leave the car running like i do when i bleed the brake system?

when i bleed the brake system with the car off, little bubbles ALWAYS appear out of nowhere no matter how many times i bleed and bleed. when the car is on, the air bubbles aren't an issue because after 3 bleeds for each caliper and they're gone. just wondering if the same applies to the clutch master and slave cylinders

No, you do it with the car off. The reason bleeding the brakes with the car on probably worked better for you is because of the brake booster. The clutch system has no power assist system. You could have the engine running, but it won't do anything to help.
