put the axle in the hub before you install it in the ball joint

well the when i bolt up the lower ball joint i dont have enough room to put my axel back in.

If i put my axel in first i can't get it line it up with the lower ball joint.

Install axle in the tranny or intermediate shaft. Make sure the clip locks in place. Install other end of axle into the hub. Install the knuckle into the lower control arm. Tighten nut on the ball joint and install new cotter pin.

sounds like your axle is not seating into the transmission or intermediate shaft. use the knuckle to create a slide hammer action if this is the case. with new axles, once it clicks in, its in. the new spring has too much springiness to come out without folding most times. so get it right the first time.
