If I remember correctly just remove them, and it will be fine. It will not leak. Someone correct me if I'm wrong its been a while.

Is it safe to not have a transmission cooler?

It's safe becuase a manual tranny doesn't heat up like a propane space heater like a automatic one does.

I was planning to use that portion of the radiator as an oil cooler on mine.

I *WOULD NOT* use that small line for an oil cooler. It will not carry enough oil to supply the engine.
The only way I would use it to cool oil was if I had a turbo. Run the return line through there first, then back to the oil pan. But that is the ONLY way.
My oil filter/cooler setup uses 1/2 line.
