2013 Accord Starting issue (new battery, starter & ignition)

Few months ago when turning ignition to start would get click from starter area. Was random, it would start normal or 1 or 2 attempts. Went online seen that there is many complaints about 9th gens having this common issue. Almost everybody that takes it into dealerships or repair shop mechanics diagnose starter failure or dead battery. So I replace the starter since my battery was only 2 years old. Now it doesnt start at all, just clicks. I check battery voltage with load on it, battery completely dead & will not hold charge. So now I replace the battery, same problem...
Here's where it gets interesting.
It starts so I take it to work and have the diesel mechanic take a quick look at it. He says Everything looks good, car is getting good voltage, alternator is putting out charge, everything tighten. Turn off car to show him what it does. He's puzzled but then turns alternator pulley to rotate the belt assembly, tells me to try start it, boom fires right up first try. Turn it off, back to not starting, turns alternator pulley again, starts right up! Repeat it and works everytime. Says possible flywheel not lined up right. But why would it all of a sudden not be. Could it be something else? Any ideas?

Remove starter and inspect the flywheel teeth while manually rotating the engine.
