Default B16 swap in eg frying P28??

This topic is for a friend of mine. We did a B16 swap in his 95 LX and everything is fine except for the auto P30 ecu. So yesterday he decides to hook up a good P28 5 speed ecu up and the ECU starts smoking. Why would it burn up the P28 and not the P30? Wiring is exactly where it needs to be connected for the swap.
