Default Knocking noise and lose shifter

I have two problems. I recently got my ek hatch out of the shop from fixing my axles, getting a new clutch and fixing the gearbox. The clutch did not resolve a knocking noise I have in my gearbox and I believe it is most likely the short input shaft bearing (how much would this cost to fix?). I also have a new problem after getting it out of the shop where my shifter is lose in gear (wiggles like it’s in neutral). Can anyone help me with this?

How is your shift selector rod connected to the selector shaft of the transmission. The yolk should be connected using a specialized roll pin... when this is replaced by a bolt and nut, it introduces some slop in this joining area and the shifter feels as you have described. I have heard multiple stories when someone attempts to remove the OE roll pin, it shoots across the room... never to be found again. Your original one could be lost in the shop, and because they couldn't find it, something else was used in a pinch.

Can I buy a new one? I’m thinking the knocking noise from my trans is the input shaft bearing and may just try to tackle it my self and can try to fix this as well while I have the trans out.

Yes, both parts are still available from the Dealership Parts Department.

I have a question regarding the knocking also, I recently called the shop to ask if they noticed it and they told me when they replaced the clutch there was a lot of oil seal around the bell housing and areas near the internal trans. I believe I bought the car with the input shaft bearing already going bad and am just wondering if this is a serious issue or something I can still drive around with and be ok for now since I do not have the money to fix it. The knocking is not extremely loud and I do not have any problems driving.
