Transmission swap
So I have a 97 Honda civic non vtec witch has been swapped to manual transmission but still have the automatic wiring harness and ecu and is stuck in limp mode is there a way around getting a manual ecu?!?
When i initially did my 5 speed swap on my old 95 civic, i didnt change my wire harness or ecu and it was driving fine. it did throw a CEL for auto trans tho.
are you throwing any codes?

The easiest option would be to find a manual ECU for a '96-'98 LX or DX. Get the engine harness with it if possible to make it even easier.
OBD1 is a little more forgiving than the OBD2a that the OP is dealing with. It's possible and even kind of easy to convert the factory ECU from an OBD1 Civic from auto to manual. As far as I know this is practically impossible with the OBD2 ECU.
