'00 EX auto swapped and conv.to 5spd D16Y8.. ECU?

Default '00 EX auto swapped and conv.to 5spd D16Y8.. ECU?

Okay fellas this was my first Honda build, so bear with me. All in all it was fairly successful other than the Rev limiter set just after 5000rpm I can live with the results so far. Started with a beautiful bodied 2000 civic ex 4 dr auto. Bad motor and i hate automatics.. so i found a wrecked 96 ex auto for a donor motor D16Y8 a steal at $200. Then along came a blown radiator 98 dx coupe 5 spd for $200 for a donor transmission. Tweekered out wiring harness when i pushed in The clutch to put it in neutral it started and drove me all the way home! Now after putting it all together with the original harness on the '00 ex it runs great other than a couple kinks like the rev limiter sucks at 5k rpm and occasional shut down of fuel system and it seems to jerk into vtec. Do i need to change ecu to an ex manual trans ecu? So far i found one at the junkyard and bought it. Matches the motor but not the harness i guess its from a 98 ex 37820-p2p-a34. Will I have to pull the D16Y8 harness off my 96 to make this work for me? Thanks for your input I am stumped after months of research.

Found OBD2B to OBD2A conversion harness for $16 on ebay. Be here in a week. Crossing my fingers this solves the conundrum. Now i can laugh with you at me! Peace!

i got the original ecu and wiring harness to my ex 00 stick shift
