Default em1 running rough

I have a 2000 civic si. I just changed the timing belt, water pump and new plugs. it ran fine when i first started it and drove it maybe 10 minutes. I went to start it and the cel light came on and it acting like it was running on 2 cylinders and smelled like fuel bad. turn the key off and back on and light goes out and runs mint. every time i start it does this, just turn the key off and start it again and it runs perfect. It has a s300 so i plugged into my laptop and when the cel is on and running rough it will not read anything including codes rpm etc. turn off and back on light goes out runs good and laptop reads everything but shows no codes. I tried the jumper wire but the cel light does not flash. I'm lost??? all i can think is i didn't hook something up properly but what?? Thanks for any help, i'm ready to drive this thing its been a long winter lol

Sounds like an ECU issue.

B16a2? If so, install the stall ECU for testing purposes.

i was thinking it might be the ecu. I do not know why I didn't think to put the stock in to test it lol Thanks, I'll update after i try that

so I think I may be in over my head on this one. I put the stock ecu in, ran even worse. I read through the troubleshooting on sManager and i'm just getting confused. It says the ecu is connected even when the cel is on but wont datalog, upload or download. But it's possible I don't know how to use the program correctly. the ecu is also flashing a red light, is that normal? This ecu, supercharger and injectors where in the car when I bought it so I don't much about the tuning. It did run all last summer so this is a new problem.

I did all that when I was having overheating issues. The car runs perfect as long as I shut it off and restart it. That really makes me think its electrical
