Default New Engine, new transmission, new ECU same problem

I have 1999 Honda Accord when I purchased the car, the car would act like it was shifting in to neutral before it would settle into the actual gear this hesitation in shifting only occured for a few seconds and only when the car was shifting to 1st, and 2nd the shift to 3rd and 4th was normal but, the car would gear all the way up besides that problem and once in motion it was fine until when you come to a stop it would make a hard jerk forward once you have stopped.
Thinking it is the transmission we did an engine swap from a 2000 Honda Accord so, this includes a new engine and a new transmission and the car basically had the same problem but now the car will go to 2nd and then back to first and won't gear all the way up at all. So we then thought the only thing that it could be is the ECU we took the ECU out of the 2000 Honda Accord and put it in the 1999 Honda Accord the car would turn over but not crank through research we found out that the ECU did not recognize my key so we took the ignition lock cylinder off the 2000 Honda Accord and put it on my 1999 Honda Accord which suprisingly made the car fully turn on but, we still have the same problem with a new engine, transmission and ECU!
Me, my husband and his father are completely bewilder what else could it be?
I have been told maybe the sensors or the solenoid?
Someone please help!!!!!

So you put in all used parts from a junkyard car and not new (or rebuilt) parts like you stated?

You say shifting into first, do you mean putting it in gear or when it's downshifting?

It sounds like there is a lot of changing without any thinking or checking... Diagnosing is a systematic approach and does not work with random part switching unless the problem is pinpointed first.

All parts are from a junk car nothing is rebuilt. Putting it in gear is fine its just
The shifting up, it will shift up to 2 and will shift back to one. It doesnt reach 3 or 4.

We assumed (<- yeah i know.) that with changing the transmission that whatever the problem was with shifting gears would be fixed with a swap.
Now we are at a stand still.

There is obviously a huge possibility that you have a second bad transmission. This of course assumes quite a bit was done right from the installation to something as simple as having a proper fluid level. Do your transmission lights flash or are any codes being thrown? Any and all pertinent information helps with internet diagnostics.

Unfortunately, most of automatic transmission troubleshooting requires specific procedures and tools most people don't have. You can try to read out the shift solenoids but it sounds like both transmissions are in need of a rebuild. You could try swapping the solenoids from the original transmission to the one that's currently installed, I guess.

Did I miss the part where she stated it's an auto? Ugh. Automatic tranny troubleshooting sucks. An internet Guess based on having an old auto 96 Montero 4x4 that would do a somewhat similar thing, the delayed shift action, would def suggest to me that the individual gear clutches are slipping.

Either way, that you're having the same exact issue with two completely seperate drivetrains suggest that it is a related component. What, I don't know, but I would look more at the sensors and such like he suggested.

If, after swapping the tranny, the issue atleast changed slightly, you know the issue is tranny related. Looks like you need a rebuild.

We have yet to diagnose the car and that is our next step. Today we cleaned the solenoids and replaced those that are bad and we still encountered the same problem.

As weird as it may sound we could have swapped another motor into a car that has the same problem? So two transmission that need to be rebuilt?

I went to autozone today and he suggested that it maybe the knock sensor. Is that a possibility?

And I want to reiterate it is a totally different engine and transmission.

A totally different engine and transmission that is having the exact same problem?

Or the problem got slightly better with the newer swap?

The original transmission would gear all the way up but hard shifts between 1st and 2nd gear.

Swapped engine including transmission will gear to 2nd then back to first.

So i would say the problem has gotten worse.

Yes, the car was in the junkyard for a reason. Most likely because of transmission problems obviously. About 10 years ago I got 3 bad manual transmissions (of all things) in a row for a late 90's Ford Escort from a junkyard. Stuff happens and you are dealing with used parts in unknown conditions with unknown maintenance routines.

Correction the car is a previously wrecked car we owned just a year newer. The condition of the car was known and could be driven after being wrecked with no problems. Problems occured when placed in my 99 honda.

Ok, that would have been good pertinent information to have previously. All one can do is assume when full details are not given.

With that being said, were you able to drive the wrecked car and shift through all the gears? Wrecks do crazy things to vehicles you wouldn't think they would.

Are you positive everything is plugged in properly upon installation?

You never answered if there are check engine lights or if the gear indicator light was doing anything. All these things are EXTREMELY important pieces of information.

I am also curious why the engine and transmission were replaced as a whole? Did you swap engine harnesses as well? There are too many unknowns to point you in any real direction.
