I had a complete D16Y8 swap in my EK before and it idled like crazy. It was a poorly done swap though. I never fixed it until I got a new swap. Is your car tuned? Check the check engine light codes

the problem is the cel isnt on but when i ran an OBDII reader it told me cyl 2 and 3 missfire and on the other hand this two have very low comp in them could it be bad HG bent valve ? or toasted valve seals ?

Get a compression tester
remove the little balve core from the hose.
screw the hose it into the cylinder
Turn engine over so that the cyl is at tdc--all valves in cyl will be closed
Remove intake duct and radiator cap
Hook up air compressor air hose to compression hose
Listen for air escaping

Feel & hear air from the following. Then the following is bad

Hear/feel air from TB=bad valve seats. Pull head off. Grind seats
Hear/feel air from bottom of block(oil pan)=piston rings are worn out. Rehone cyl walls and get new pistons

See bubbles escaping from radiator.=Bad HG. Remove head and replace gasket

No prob man

Few mistakes I made
*VALVE. not balve lol

And you don't need new pistons if the rings are worn
I meant new PISTON RINGS

Back to your idle problem
Does your tb have a fitv?
If so. It may be unscrewed and causing the idle to go crazy
Also had a 94 dc. Idle jumped like crazy and cold and kind of calmed down at idle and at stops it would almost wanna die
Check if you have a fitv and if you do, remove the 2 8mm bolts from the bronze cap and screw the plastic in all the way.

And if your o2 sensors are bad. That's probably why it's bogging. It might also be causing misfire

And you can run a stock ecu on a mini set up.
V tec won't engage tho.
I also had an ek with a mini me lol. I had the stock ecu and ran fine

And for ecu you can run a straight p2p obd2A 5spd v tec ecu
With v tec solenoid and v tec oil pressure switch and knock sensor hooked up
The car should run just fine. Plug and play. No chipping required

And to run a p28 ecu would mean you would have to switch to obd1 with a jumper harness and hof your wire harness and it's just a mess

Check what ecu you are running. If p2e ecu, you have to chip it and tune it and blah blah
Or just get the p2p ecu 5spd v tec. "Obd2A" only. Obd2b is different.

Okay I have checked my ecu it says p2p on so that's rigth one and I'm giong to replace the o2 sensors soon (hard to earn money while in highschool lol). When I get that done I'm gion to have replace valve seats and I have a very loud valve clicking /tapping so I have to do valve adjustment ?

So you have an ex, p2p ecu, and d15 block
Somewhere along the line the of block was blown or replaced.
And why do you need new seats. Have you confirmed this.
And yes. A valve lash adjustment is needed if clicking comes from the valve cover.
Might also be cause some of the problems you've mentioned.
