I have a 99 civic ex and have noise while in idle and driving, goes away when I press in the clutch. replaced clutch and bearings but is still there. Any thoughts on what this is?

No idea. Be more descriptive, Are we talking about a grinding noise? Whirring? High pitched whine? Ticking? Knocking?

I think its more of a ticking or knocking. But like I said it goes away when the clutch is pressed in and seems to be coming around the transmission area. Don't have any problems with shifting or anything just a noise that seems more noticeable in 1st 2nd and 3rd gear. If I let out on the clutch hard in 1st and 2nd I don't hear the noise but do in 3rd.

What RPMs?
Have you checked for an exhaust leak?

I don't think it's an exhaust leak, considering it stops when pressing IN the clutch. Could possibly be the release bearing?

which bearing did you replace? throw out bearing? you probably have a bad bearing internal to the transmission.

throw out bearing no good !

will it do it at an idle? if you barely touch your foot on the clutch does the noise go away? if so you need a new TOB

Could be 2 things: the throwout bearing, or input shaft bearing.

1.
This is how to diagnose it.....
-Start your car.
-Roll up the windows, turn the radio off, and turn the blower motor for the AC/heater off.
-put the car into neutral, and press in the clutch
---- if you hear the noise now, it is the THROWOUT BEARING. If you release the clutch, the noise should go away
